One runs all the time, the other he stops when the ball is out of play or for an injury. That way he can say how much "injury time" is being played.
A football match lasts 90 mminutes, Its in the rules.
And the first of those watches, or it's equivalent, is the one used to time when goals are scored.
That measure of elapsed time, whether measured by the stadium clock or the ref, is the only possible time that can be used to report the time of goals being scored because the ref is the person in the world who knows what the time on his other watch says.
