The players should be fit enough to play that system for 90 minutes, most certainly for more than 45. There's obviously a difference in skill between League 1 and Premier but physically they should be pretty close to the same level of fitness. The fact they are not is down to the coaching style of the previous management which decided to leave it up to players themselves to look after that side.
Each player should have a tailored programme which is supervised, tested and tweaked on a weekly basis. Expecting the players to go off and sort this themselves was never going to work. They're footballers, not experts in cardio, strength and conditioning.
